Agentic systems based on large language models can plan individual analysis steps, use external tools, and work with data and computational resources.

This workshop will introduce agentic systems in the context of biomedical research and their use in data analysis, workflows, and computational infrastructure. It will focus on practical applications, limitations, and the principles of safe and meaningful deployment in professional settings. The workshop will also briefly introduce the Model Context Protocol (MCP), a standardized way of connecting a language model to external services and tools. MCP allows agentic systems to be connected to a university High-Performance Computing (HPC) cluster without requiring specialized knowledge of the HPC environment.

Workshop topics:

  • what agentic systems are and how they differ from ordinary chatbots;
  • working with tools, scripts, and workflows;
  • practical demonstrations of how these systems can be used;
  • examples of applications in biomedicine and bioinformatics;
  • connecting language models to external tools and university computational infrastructure (HPC);
  • limitations of current approaches: reliability, safety, and output control.

Who it is for: academic staff, PhD students, researchers, and any colleagues interested in modern AI tools for research.
